Some AC3 audio will not play in mkv files.

1. Attempt to play the attached file on your boxee box. Compare against playback on the PC.
2. If the problem happens as I see it, there will be 'blips' of audio, but essentially it won't play.

I have a variety of AC3 files this happens on. The media info on the files all look like this:
